Will this case fit the new MacBook pro 2016 model MLL42LL/A 13"?

No the 2016 is a new body design and different dimensions... I would verify it says your model or 2016 in a case description before you buy.

I was wondering if there has been any issues with these snap on cases leaving scratches on the MacBook?

Not that I have seen...very happy with this case...
