Should I stand this tower upright or lay it on it's right (non glass) side? I noticed that there's a fan at the bottom and I don't want to block anything off.

Desktop towers are typically intended to be stood right side up. Also, not that as a desktop tower, there won't be any feet on the side panel to protect it from getting scratched otherwise the PC should be able to run just fine in that position. Can i add a AMD Wraith Cooler to this CPU?

That can be installed if you wish to purchase and install an AMD Wraith Cooler on this PC. For warranty purposes it is recommended to keep the original parts otherwise that should fit just fine on this PC. The pictures shows completely built PC which has the motherboard, graphics card and fans visible through the glass side panel.
