Is a rail kit/drive caddy needed to add a 2nd SATA 3.5 HDD? If so, where to buy?

There is an open 3.5" bay within this configuration. You should not need any additional parts to install a compatible 3.5" hard drive within the second bay.

Why did the price for this laptop go up $50 in 1 day?

It looks like the product was in a weekly ad. Best Buy ads run one week from Saturday to Sunday. The ad pricing came to an end.

What kind of spyware should I buy for this Lenovo idea pad?

This system comes with a 30-day trial of McAfee Anti-Virus protection. There is also Windows Defender (turned off for the McAfee trail) available on this system as part of Windows 10 operating system. If you decide to install another 3rd party brand of Anti-Virus software, be sure to completely uninstall McAfee before you install another Anti-Virus software.

Where would I find 16GB of RAM to install into this desktop. Also can I install any other type of Graphics Card?

Model number 90GB004RUS uses DDR4-2400MHz RAM, Best Buy Geek Squad should be able to help you with getting additional RAM for this model. There is no discrete graphics card within this configuration, graphics processing is integrated within the Intel Core I-3-7100MHz processor.
